Well Cuddy does insist on House doing clinic hours in canon for reasons that escape my understanding :)
It's possible that House won't want a repeat of this experience (which he did find distressing despite Wilson's reassurances) so he won't push things for a while and that gives her some temporary reprieve at least. But yes, trying to 'control' House will probably always be futile in any universe. You either have to accept that he's going to do these crazy things, and deal with the consequences, or you have to get rid of him. Cuddy is canonically the only person who's prepared to deal with it for any length of time. She does try to enforce rules in canon but her success is very varied. Foreman never stood a chance.
She'll sell them if the cost of having them there outweighs the benefits they bring, but she'll be a bit regretful about it.
